As far as career is concerned, Nanotech's prospects in Indian job sector aren't great. In fact, this field is more a 'research oriented field'. You may easily find a place in some Research organization as a PhD scholar/Research associate/SRF but being a highly specific field, jobs in India might not be plenty for this field. Better pursue a PhD in Nano Biotech related field directly, if you really want to go for it.
A PhD in Biochemistry is a nice choice. PhD in Molecular Bio Physics will require a good knowledge of Mathematics and other allied subjects other than Biology. If you are comfortable with inter-disciplinary studies, you may go for the PhD in Molecular Bio Physics. Keep in mind that after a PhD, mostly you would land up in a reputed Academic institute as an Assistant Prof. Make your career choice based upon your career aspirations.
If getting a job is your immediate requirement then better pursue Masters from an IIT or direct PhD from an institute abroad. If becoming a research scholar/professor is your ultimate goal then pursuing a PhD from one of the best institutes in India will greatly help your career. IITB, IITD, IISc, IITK, IITKgp, IITM, JNU, IIITHyd are no doubt worth going for in India.
